I recently bought the PPC Domination course. I've looked at the list of videos that are there and don't know where to start. Is it best to start at the "top" with the Call Series and go down or should I start somewhere else and then go back to the Call Series so that they make more sense?

Go through the videos first, not the call series. Once you have gone through the training videos once (in order) you will get much more out of the call series.

Best of luck on PPC for you! I personally love PPC and attribute a huge increase in cash in my pocket after going through PPC domination.

As Mike Dillard has said before...

"get a copy of Perry Marshall's Definitive Guide to Google Adwords"

That should be the foundation of any PPC campaign, anything above that will tweak what is taught.
